what you are saying is that a rotational swing affects where you make contact with the baseball. If you are constantly hitting the neck of the tee on a low pitch, you are doing something wrong as this would ALWAYS yield a popup in a real game situation. Technically you are supposed to hit the ball on the bottom half for power to give it backspin, but I never stress that with kids. There are too many other things to worry aobut than where you strike the ball. Hoewever, if you are hitting the Tee, that is not good contact and even with a rotational swing, you should be able to hit the ball only on a low pitch making contact on the slight upswing. You may brush the top of the Tee as you come through the ball, but not enough to say the drill is useless.
